I will be vegging and flowering in 3 gallon pots. To test the runoff, is it okay to let the drain water sit in the saucer to equalize values before drawing a large enough sample for testing purposes? Drain water will be dumped soon after watering so medium does not have an opportunity to reabsorb it.
You should raise the pots and drain into a second vessel. If you let the runoff have contact with your Coco it will stay too moist damaging the roots. The second vessel should be covered as much as possible to prevent evaporation and false high TDS readings and PH variation.
